This master degree project is in the field of life science and more specifically around production of biological products. Even more specifically, the project is focused on the user experience of an instrument for the so called “upstream” part of the production procedure of biological drugs, involving cultivation of bacterial cells in a pilot scale bioreactor. Currently, the bioreactor system for this project, placed in Testa Center, is equipped with a control software (SW). This SW, in its current state, needs to be redesigned and purpose build with improved user experience having a relatively inexperienced user in mind. The aim of this master thesis is to develop a better understanding of how three dimensional (3D)-printed parts interact with bacteria, find the correlation between surface roughness, hydrophobicity and biofilm formation. Powder bed fusion combined with different postprocessing techniques will be used to produce polymer samples. PhD Position in Metagenomics, IMBIM, UU

This PhD project, within the research group in epidemiology and infection biology, will investigate the symbiotic relationship between bacteria and the human host - both how the microbiota is affected by the host and how the host in turn is affected. The focus will be on women at different stages of life, especially during and after pregnancy. In the project, fecal samples collected during and shortly after delivery will be used to predict somatic and psychological pregnancy complications. The studies are based on a combination of DNA sequencing, bioinformatic analyses and machine learning. The PhD project will form a transdisciplinary collaboration between microbiome researchers, biostatistics/bioinformatics and clinical experts from different institutions. The position is funded by the SciLifeLab and Wallenberg National Program for Data-Driven Life Science (DDLS), a 12-year initiative funded by the Knut and Alice Wallenberg (KAW) Foundation.

These PhD projects are both part of an EU funded network (PhotoSynH2), which aims at developing novel methods for the production of green H₂ as a solar fuel. The hydrogenase enzymes are key components in any such technology, as these are central to H₂ metabolism and catalyze the formation and oxidation of H₂ gas. To realize their biotechnological potential, highly efficient hydrogenase enzymes that are well integrated into the metabolic pathways of technologically relevant host organisms are needed. Master thesis on the decomposition of organic matter, IEG, UU

Organic matter (OM) in soils, peat, and sediment are important global carbon sinks. Processes that control its persistence and degradation are critical for the concentrations of atmospheric carbon dioxide and methane. Hence, it is important to understand how certain mechanisms change along environmental gradients, examining the role of environmental and molecular constraints on OM degradation. In this master’s thesis, you will use elemental analysis in combination with bomb calorimetry to assess the potential for decomposition of organic matter across a broad spectrum of ecosystems. The main aim is to develop and refine methods to measure the oxidation state and bulk energy of soil organic matter.

The Science Conference is part of DiaNa communication training for students and will take place at EBC, on October 17, 13.15-15. Besides participating in an interesting conference this is an opportunity to give a talk in front of a large audience and receive and give feedback afterwards. In addition, the best presentation will be rewarded a prize! The presentation can be given in English or Swedish, that is up to you. You can also receive feedback when you are planning your presentation. Degree projects at SLU Aqua, Institute of Coastal Research

The Department of Aquatic Resources, Swedish University of Agricultural Sciences, offers thesis work in Biology or Environmental Science, 15-60 credit points. The round goby is an invasive species with high reproduction speed and it is highly tolerant for environmental stressors. There is a risk that it will compete with other bottom dwelling species and also consume eggs & fry of native species, but it can also be a resource for predatory fish and humans. One concern is that it may invade freshwater systems and knowledge about its migrating capability and potential barriers to stop it from entering rivers is needed. In order to utilize the species and develop efficient fishing gear, knowledge is needed about the behavior of the fish around different fishing gears. The suggested projects (see pdf!) are experimental studies contributing with knowledge in both these important areas.

Organic matter (OM) in soils, peat, and sediment are important global carbon sinks. Processes that control its persistence and degradation are critical for the concentrations of atmospheric carbon dioxide and methane. Two master thesis students to help find biomarkers for small intestinal neuroendocrine tumors

Despite major efforts to improve prognostic variables for small intestinal neuroendocrine tumors (SI-NETs), there is still a lack of reliable biomarkers for clinical use. In order to identify new molecular prognostic factors, gene expression variation studies in SI-NETs has identified differentially expressed genes related to specific copy number alterations. This project, open for two interested master students the coming fall semester, is meant to further validate and functionally characterize the candidate genes found by expression analysis in order to develop potential biomarkers of poor prognosis, and to identify driver genes in SI-NET tumorigenesis.

This failure raises the question of whether existing legal instruments, theories and methods are fit for the purpose of protecting species, populations and ecosystems as well as whether and how their effectiveness can be improved. The purpose of this project is therefore to develop a theoretical and applied understanding of the interplay between legal and ecological systems and document, analyze, model and improve our understanding of how law and conservation affect each other, with the goal of improving the ability of the law to conserve species.

The LOEWE Centre for Translational Biodiversity Genomics (LOEWE-TBG) is a joint venture of the Senckenberg Gesellschaft für Naturforschung (SGN), Goethe-University Frankfurt, Justus-Liebig-University Giessen and Fraunhofer Institute for Molecular Biology and Applied Ecology IME aiming to intensify biodiversity genomics in basic and applied research. Here is a PhD position aimed at proving the utility of a recently developed metazoan mutation rate test for application on potentially mutagenic substances in ecotoxicology. The goal is to standardise the test for routine application in national and international regulatory frameworks. In addition, the position offers the possibility to explore the evolutionary consequences of stressor exposition over multiple generations.

PhD on "Interdisciplinary decision support for drained wetlands", SLU Umeå

Millions of hectares of northern peatlands have been drained for forestry, with new estimates of up to 1 million km of ditches in Sweden alone. Drainage has increased forest productivity in some, but not all areas. The future fate of these drainage ditches can be to: 1) clean them to ensure continued drainage, 2) ecologically restore them to a more natural state, or 3) leave them alone. The PhD student should develop a decision support tool to balance varying – and sometimes competing – ecosystem services based on new results from a side-by-side comparison of these three different management options.

Bioinformatics master thesis project on single cell transcriptomics, IGP, UU

This bioinformatics master thesis project will help uncover the mechanisms of organ-specific lymphatic vessel development and functional specialization by analyzing pre-processed single cell RNA sequencing (scRNA-seq) data available in the lab. This will assist in identifying new markers of specific endothelial cell subtypes and targets for further functional characterization. The student will use existing computational pipelines and algorithms (e.g. R package Seurat) to analyze data sets and generate reports as well as write codes to fit individual biological questions in collaboration with the lab team. Therefore, the student will need to be able to work with Unix, R or Python and be familiar with the Uppsala University´s UPPMAX service.

The eutrophication of the Baltic Sea is driving large blooms of phytoplankton and cyanobacteria and also contributes to the occurrence of filamentous algae. Balancing nutrient flows between human settlements and the rest of nature within planetary boundaries is essential for life on earth and for safeguarding biodiversity and ecosystem services, notably healthy water bodies and soils. PhD position: Forestry effects on ecosystem functions, SLU Uppsala

SLU is looking for a doctoral student to investigate how the biological functions of the soil differ between forests that have never been clear-cut and those that have undergone a clear-cutting phase. The doctoral student will carry out detailed measurements of carbon flows and nutrient dynamics with a focus on the long-term effects of on forest growth and carbon storage. The work includes, among other things, field measurements of the soil's carbon and nutrient flows, dendrochronological studies, and some modeling. Metabolic reprogramming is a hallmark of cancer which has been therapeutically exploited since the 1950s. The use of antimetabolites targeting cancer metabolism has been shown to effectively kill cancer cells; however, they inhibit enzymes also found in normal tissues, resulting in severe toxicity and limiting their therapeutic potential.
